I remade the mod with a fresh pickup_database.drm file to ensure that any unwanted changes would not have been made to the game. So any changes made to weapon upgrades were unintentional and now they have been fixed. It turns out this "bug" was an oversight of mine, left from the days of mine when I was experimenting with weapon upgrades. Double-Barrel Shotgun accepting more upgrades than it should "bug" is also fixed. But thanks to gibbed, who also made the original and uploaded the updated DFEngine.dll file to its GitHub page, my mod should now be compatible with the GOG version.
